If an assassin's sub gets hit by drillers and they win the fight. Does the assassin keep going or does she turn around?

Do you mean something along the lines of

Assassin has 10 drillers, other sub has hypnotist and 5 drillers?

Because in this situation, yes. The assassin continues. Kills the hypno, has 5 drillers leftover, continues to the outpost it was going towards.

If you want to give more specific details, someone could give you more specific help. But generally, yeah

No I mean othrr sub has more drillers then the assassin's sub. What happens to the assassin?

It gets captured and goes to the enemies closest base, but it will kill any specialists on the sub.

Generally, specialists do not determine the outcome of the battle (exceptions would be Saboteur, Martyr,...). They play their part and have an influence, but then it goes to the driller phase.
The outcome of the driller phase determines who wins. This includes capturing specialists (they are bystanders in that part of the battle).
