Outpost-specialist interactions

If I send a General to an enemy Factory or Generator with zero enemy drills by the time my sub arrives, why can it not conquer it? Sometimes the prediction tool DOES display me as the victor since 0 vs 0 drills resolves in amount of Specialists if I'm not mistaken, but I feel uncomfortable when the prediction tool doesn't work. Or is it working as intended?

If you're sure the enemy factory won't have generated any drillers during your travel time and has no shields for whatever reason, then yes, the specialist will be the deciding factor and win the battle for you.

But a single driller remaining or a single point of shield charge will be enough to stop a lone specialist (assuming their specialist ability doesn't remove those drillers/shield) and result in a successful defense.

The prediction tool predicts how your force will do against the amount of defenses there will be when your attacking force reaches its destination, not when you launch your attacking force.
