You cannot intercept the enemy sub from any other outpost besides the one it is destined for, with your own pirate, or if you capture the enemy's outpost from which they launch and can outpace the enemy sub (in your case a smuggler).
Worst case scenario: move your queen. Let the enemy martyr destroy the outpost and three enemy specialist hires.
All these doesn't work in this scenario because of the navigator.
As far as I know you can't intercept a navigator without a pirate even if he doesn't reroute. A navigator travelling from one outpost straight to another isn't really considered travelling between these two outposts.
Moving the queen alone won't help because the navigator can just reroute the pirate to the fleeing queen as long as the queen doesn't enter the enemy's fog of war. That's the only way to rescue the queen that I know if you don't have pirate.
